The roof leaks at its holes, not its surface
When people picture a roof leak, they tend to imagine a worn-out patch of shingles or a hole punched by a fallen branch out in the middle of the roof. The reality is that the open field of a roof, the broad uninterrupted expanse of shingle or tile, is the most reliable part of the whole system. It is designed to shed water, it does that job well, and it rarely fails first. The leaks come from somewhere else entirely. They come from the places where something interrupts that clean surface, the penetrations, where a pipe, a vent, a chimney, a skylight, or a wall pushes up through the covering and breaks the continuous shedding surface.
Every one of those interruptions is a place where the roof's simple shed-the-water logic stops working and has to be replaced by a careful detail, usually involving flashing, that redirects water around the obstacle and back onto the roof. Those details are harder to get right than the open field, they involve more parts, and they age faster because they often rely on sealants and metal that the valley sun goes after directly. Skylights: the penetration people worry about most
Skylights get a bad reputation as leak-prone, and the reputation is half deserved. A skylight that leaks is almost never leaking because the skylight unit itself failed. It is leaking because the flashing that integrates it into the roof was done poorly, or because the original flashing has aged out and was never updated when the roof around it was re-covered. A well-flashed skylight installed by someone who understands the detail can be every bit as watertight as the rest of the roof, and there are plenty of decades-old skylights in San Jose homes that have never given a moment's trouble because they were done right.
The trouble usually starts in one of two ways. A hardened, cracking vent boot caught in a fall inspection is a small, cheap swap. The same boot left until water has run down the pipe and into the ceiling for a winter is a much bigger repair. Catching penetration problems early is the cheapest leak prevention there is, precisely because these are the parts that go first.
It also pays to be skeptical of the easy fix. A great deal of bad roof work is nothing more than a bead of sealant smeared over a failing flashing or boot, which looks like a repair and buys a season at most before the sun breaks it down again and the leak returns.
